Why

Too few hunters use their pets, and I don't really understand why that is. They play a hunter, so the pet is part of their class and damage output. Here are a few points of guidance...

Pets and DPS

For the 0/21/30 specced hunters, the pet accounts for +30% DPS (source).

Meaning, if you were doing around 150 DPS before, you'll be doing around 200 DPS if you also let your pet join the battle. How can you justify leaving out the pet, knowing that?

Pets and pathing

If you for any reason have to jump down somewhere, put your pet on Stay and use Eyes of the Beast to guide it down first. Then you jump down, after which you can resume Follow mode.

If you get knocked off a ledge, whether it is into lava or onto solid ground, immediately hit Stay until you can be sure Follow won't cause a problem. In some cases you can never be sure and will just have to forget the pet until you get out of range for it to unsummon so you can resummon it.

Should the worst case scenario happen and your pet drags half the instance with it to your group, hit Stay and Feign Death. The pet will die, and the mobs will walk away...provided nobody else was stupid enough to panic and aggro them further.

Pets and Aggressive, Defensive, Passive

As a rule of thumb, always keep your pet on Passive and direct him to the target with CTRL-1. This is especially meant for those who are just learning how to use their pets to the fullest in instances. That being said, there are plenty of places where Defensive and even Aggressive can be used to much joy.

Defensive is great for countering sneak attacks or attacks were you are not entirely sure which long-range mob is hitting you because you are too busy with the main target. Your pet will know instantly and divert the attacker's attention from you.

Aggressive is great for an AoE'ish effect, and is mostly useful in situations where you get overrun by loads mobs and simply don't have time to direct your pet. This includes after Herod in Scarlet Monastery, top of the stairs in Zul'Farrak, and Jeklik's many bats in Zul'Gurub.

However, always know where your pet is. If you are in any doubt where your pet is, hit Follow to make it come home; you should never have to hit Follow for that reason, though, as you are a hunter who always knows where his pet is...

Pets and Molten Core

http://tkasomething.com/daenfaq.php is a guide on which mobs in Molten Core where the pet can be useful. Be aware that this was written before pets were able to get 120 Fire and Shadow resistance, so pets are even more useful now. I've used my pet on everything so far, and only found giants to be an issue.

The pet works fine with 'Core Hound Pack' too, as long as you remember that when you switch target, you have to hit CTRL-1 to let your pet know as well.
